The explosion happened during construction work near the Donnersbergerbrücke S-Bahn station, the Munich police said.
One of the three injured people was seriously injured in the incident, the Munich fire department said.
Rail travel to and from the train station was temporarily suspended, but had resumed at 2:30 pm local time, Deutsche Bahn tweeted.
